背景技术
:靶向治疗,是在细胞分子水平上,针对已经明确的致癌位点(该位点可以是肿瘤细胞内部的一个蛋白分子,也可以是一个基因片段),来设计相应的治疗药物,药物进入体内会特意地选择致癌位点来相结合发生作用,使肿瘤细胞特异性死亡,而不会波及肿瘤周围的正常组织细胞,所以分子靶向治疗又被称为“生物导弹”。靶向治疗是指以标准化的生物标记物来识别是否存在某种疾病特定的控制肿瘤生长的基因或基因谱,以此确定针对特异性靶点的治疗方法。但是,由于与肿瘤或癌症相关的基因突变在不同的个体中是不同的,对于不同的基因或不同的位点突变,其对于某种药物的敏感性是不同的,也就是说某些患者可能对某种药物存在天然的耐药性。另外,在靶向治疗的过程,肿瘤有可能产生其他位点的基因突变,而抑制靶向药物的治疗作用,产生获得性耐药性。而耐药性一旦产生,继续用已经不具备治疗的作用的靶向药物,对患者无任何好处,还会增加副作用。为了更好的指导临床用药,需要对患者的基因突变位点进行检测。市场上已经有很多基因突变位点的检测试剂盒,但是,其通常是在rna水平上对基因进行检测,因此,对某些基因位于内含子区域的突变难以检出。技术实现要素:本发明旨在提供一种肺癌临床用药突变基因检测试剂盒,以提高基因检测的覆盖度和捕获效率。为了实现上述目的,根据本发明的一个方面,提供了一种肺癌临床用药突变基因检测试剂盒。该试剂盒包括:肺癌临床用药突变基因捕获探针,捕获探针通过叠瓦式设计获得,覆盖待检测基因的外显子区域和内含子区域,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合。进一步地,肺癌临床用药突变基因检测试剂盒用于检测ros1-slc34a2融合断裂点,捕获探针覆盖区域如表1所示:表1进一步地,捕获探针的序列包括slc34a2探针序列和ros1探针序列,其中,slc34a2探针序列具体包括seqidno:103至seqidno:212的110条探针,ros1探针序列具体包括seqidno:213至seqidno:227的329条探针。进一步地,捕获探针为探针混合物,探针混合物的浓度为20~30ng/μl,优选为25ng/μl。进一步地,肺癌临床用药突变基因检测试剂盒还包括文库构建相关试剂,文库构建相关试剂包括2×hifi热启动酶缓冲液,2×hifi热启动酶缓冲液包括:850~950mmtris-hcl、3.5~5.5mmmgcl2、0.04u/μl高保真热启动酶和0.5~0.7mm双脱氧核糖核酸。进一步地,2×hifi热启动酶缓冲液包括:900mmtris-hcl、5mmmgcl2、0.04u/μl高保真热启动酶和0.6mm双脱氧核糖核酸。进一步地,文库构建相关试剂还包括:末端修复加a反应体系、接头连接体系以及文库富集引物;优选地,末端修复加a反应体系包括末端修复加a反应缓冲液以及末端修复加a酶,更优选地,末端修复加a反应缓冲液包括400~600mmtris~hcl、80~120mmmgcl2、80~120mmdtt、8~10nmatp、3~5mmdatp、3~5mmdctp、3~5mmdgtp、3~5mmdttp;末端修复加a酶的浓度为0.04~0.06u/μl;优选地,接头连接体系包括双链寡核苷酸接头、dna连接酶以及dna连接酶缓冲液;更优选地,双链寡核苷酸接头包括48对,dna连接酶的浓度为0.04~0.06u/μl;dna连接酶缓冲液包括800~900mm的tris~hcl、40~60mm的mgcl2、40~60mm的dtt及0.5~1.5mm的atp;优选地,文库富集引物的浓度为3~6μm,进一步优选为5μm。进一步地,肺癌临床用药突变基因检测试剂盒还包括:肺癌临床用药突变基因捕获试剂,肺癌临床用药突变基因捕获试剂包括:杂交通用引物和杂交index引物;优选地,杂交通用引物的浓度为225~275μm,更优选为250μm;优选地,杂交index引物1-48的浓度为22.5~27.5μm,更优选为25μm;优选地,杂交index引物为48个。进一步地,肺癌临床用药突变基因捕获试剂还包括2×杂交缓冲液、杂交组分a以及胎盘dna,2×杂交缓冲液为2m的四甲基氯化铵缓冲液,杂交组分a为100%的甲酰胺;优选地,肺癌临床用药突变基因捕获试剂还包括2×hifi热启动酶缓冲液和捕获样本富集引物;更优选,捕获样本富集缓冲液包括:850~950mmtris~hcl、3.5~5.5mmmgcl2、0.04u/ul高保真热启动酶和0.5~0.7mm双脱氧核糖核酸;进一步优选,捕获样本富集缓冲液包括900mmtris~hcl、5mmmgcl2、0.04u/μl高保真热启动酶和0.6mm双脱氧核糖核酸;更优选地,捕获样本富集引物的浓度为3~6μm,进一步优选为5μm。进一步地,试剂盒还包括阳性对照品和阴性对照品,其中,阴性对照品为正常细胞beas-2b培养提取的细胞系dna并进行超声打断后的片段化dna;阳性对照品为多种肿瘤细胞系dna混合后超声打断的片段化dna,所有检测位点均为阳性。应用本发明的技术方案,捕获探针覆盖待检测基因的外显子区域和内含子区域,这样就可以在dna水平上检测到断点在外显子和内含子上的多种已知融合和未知融合,对断点位置进行准确定位;探针通过叠瓦式设计获得,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合,从而大大提高了捕获探针覆盖度和捕获效率。具体实施方式需要说明的是,在不冲突的情况下,本申请中的实施例及实施例中的特征可以相互组合。下面将结合实施例来详细说明本发明。针对现有技术中肺癌临床用药突变基因检测试剂盒通常是在rna水平上对基因进行检测,对某些基因位于内含子区域的突变难以检出的技术问题,根据本发明一种典型的实施方式,提供一种肺癌临床用药突变基因检测试剂盒。该试剂盒包括:肺癌临床用药突变基因捕获探针,捕获探针通过叠瓦式设计获得,覆盖待检测基因的外显子区域和内含子区域,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合。应用本发明的技术方案,捕获探针覆盖待检测基因的外显子区域和内含子区域,这样就可以在dna水平上检测到断点在外显子和内含子上的多种已知融合和未知融合,对断点位置进行准确定位;探针通过叠瓦式设计获得,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合,从而大大提高了捕获探针覆盖度和捕获效率。根据本发明一种典型的实施方式,肺癌临床用药突变基因检测试剂盒用于检测ros1-slc34a2融合断裂点,捕获探针覆盖区域如表1所示:表1当然也可以根据本发明的发明思想,设计其他基因的检测试剂盒。优选的,捕获探针的序列包括slc34a2探针序列和ros1探针序列,其中,slc34a2探针序列具体包括seqidno:103至seqidno:212的110条探针,ros1探针序列具体包括seqidno:213至seqidno:227的329条探针。采用这些探针可以捕获slc34a2和ros1基因外显子区域和内含子区域,可以在dna水平上检测到断点在外显子和内含子上的多种已知融合和未知融合,对断点位置进行准确定位;探针通过叠瓦式设计获得,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合,从而大大提高了捕获探针覆盖度和捕获效率。具体的探针序列见表18或序列表。优选的,捕获探针为探针混合物,探针混合物的浓度为20~30ng/μl,优选为25ng/μl。符合此种条件的探针,检测均一性较好。根据本发明一种典型的实施方式,肺癌临床用药突变基因检测试剂盒还包括文库构建相关试剂,文库构建相关试剂包括2×hifi热启动酶缓冲液,2×hifi热启动酶缓冲液包括:850~950mmtris~hcl、3.5~5.5mmmgcl2、0.04u/μl高保真热启动酶和0.5~0.7mm双脱氧核糖核酸。2×hifi热启动酶缓冲液具有高保真性,可降低检测的假阳性率。优选的,2×hifi热启动酶缓冲液包括:900mmtris-hcl、5mmmgcl2、0.04u/μl高保真热启动酶和0.6mm双脱氧核糖核酸。为了方便操作及提高检测的准确性,根据本发明一种典型的实施方式,文库构建相关试剂还包括:末端修复加a反应体系、接头连接体系以及文库富集引物;优选地,末端修复加a反应体系包括末端修复加a反应缓冲液以及末端修复加a酶,更优选地,末端修复加a反应缓冲液包括400~600mmtris~hcl、80~120mmmgcl2、80~120mmdtt、8~10nmatp、3~5mmdatp、3~5mmdctp、3~5mmdgtp、3~5mmdttp;所述末端修复加a酶的浓度为0.04~0.06u/μl;优选地,所述接头连接体系包括双链寡核苷酸接头、dna连接酶以及dna连接酶缓冲液;更优选地,所述双链寡核苷酸接头为24~96个,进一步优选为48个;所述dna连接酶的浓度为0.04~0.06u/μl;所述dna连接酶缓冲液包括800~900mm的tris~hcl、40~60mm的mgcl2、40~60mm的dtt及0.5~1.5mm的atp;优选地,所述文库富集引物的浓度为3~6μm,进一步优选为5μm。根据本发明一种典型的实施方式,肺癌临床用药突变基因检测试剂盒还包括:肺癌临床用药突变基因捕获试剂,肺癌临床用药突变基因捕获试剂包括:杂交通用引物和杂交index引物;优选地,杂交通用引物的浓度为225~275μm,更优选为250μm;优选地,杂交index引物1-48的浓度为22.5~27.5μm,更优选为25μm;优选地,杂交index引物为48个。根据本发明一种典型的实施方式,肺癌临床用药突变基因捕获试剂还包括2×杂交缓冲液、杂交组分a以及胎盘dna(cotdna),2×杂交缓冲液为2m的四甲基氯化铵缓冲液,杂交组分a为100%的甲酰胺;优选地,肺癌临床用药突变基因捕获试剂还包括2×hifi热启动酶缓冲液和捕获样本富集引物;更优选,捕获样本富集缓冲液包括:850~950mmtris~hcl、3.5~5.5mmmgcl2、0.04u/ul高保真热启动酶和0.5~0.7mm双脱氧核糖核酸;进一步优选,所述捕获样本富集缓冲液包括900mmtris~hcl、5mmmgcl2、0.04u/μl高保真热启动酶和0.6mm双脱氧核糖核酸;更优选地,捕获样本富集引物的浓度为3~6μm,进一步优选为5μm。为了方便操作及提高检测的准确性,根据本发明一种典型的实施方式,所述试剂盒还包括阳性对照品和阴性对照品,其中,阴性对照品为正常细胞beas-2b培养提取的细胞系dna并进行超声打断后的片段化dna,所有检测位点均为阴性;阳性对照品为多种肿瘤细胞系dna混合后超声打断的片段化dna,所有检测位点均为阳性。下面将结合实施例进一步说明本发明的有益效果。实施例1实验样本:hcc78肿瘤细胞系dna进行qubit定量及ddpcr检测。详细信息如下:突变基因slc34a2-ros1,突变位点为slc34a2的4号内含子与ros1的31号内含子发生融合,ddpcr频率48.28%,qubit浓度93.8ng/μl。再用各位点均为野生型的beas-2b细胞系dna对母液进行稀释,将突变频率分别稀释成2%、1%、0.5%、0.1%,超声打断后再用ddh2o将dna浓度稀释至5ng/μl,分别命名为l1、l2、l3和l4。提取hcc78肿瘤细胞系rna将其反转录成cdna后,进行qubit定量和ddpcr检测。详细信息如下:突变基因slc34a2-ros1,突变位点为slc34a2的4号外显子与ros1的32号外显子发生融合,ddpcr频率为47.3%,qubit浓度为25.4ng/ul。再用slc34a2和ros1未发生融合的细胞系beas-2b的cdna对其进行稀释,将突变频率分别稀释成2%、1%、0.5%、0.1%,超声打断后再用ddh2o将dna浓度稀释至5ng/μl,分别命名为l5、l6、l7和l8。阴性样本:对beas-2b细胞系dna、amo-1细胞系dna、nci-h596细胞系dna和nci-h929细胞系dna分别进行qubit定量得到细胞系dna的浓度(ng/μl),根据浓度,每种细胞系dna各取30μg进行超声打断,打断后用ddh2o稀释至5ng/μl作为阴性参考品n1、n2、n3、n4。本实施例具体所使用的试剂盒的成分见下表2:表2附:pre-pcr引物:指文库富集引物;post-pcr引物指捕获样本富集引物;上述试剂盒中的引物及探针的具体序列见后续的表18。操作步骤如下:1.末端修复及加a取dna样品和试剂依次加入配制混合液1(见表3),涡旋震荡混匀后,于pcr仪中20℃孵育30分钟,65℃孵育30分钟。表3组分加入量dna样品大于等于20ng末端修复&加a缓冲液7μl末端修复&加a酶3μl水补足至60μl2.添加接头向末端修复&加a后的混合液1中依次加入试剂配制混合液2(见表4),用移液器吹打混匀后,于pcr仪中20℃孵育15分钟。表41接头的使用浓度根据如下表5进行调整:表5模板dna量/ng接头的浓度/μm1000155001525015100155015257.510351.52.50.7510.33.添加接头后纯化(1)将添加接头后的110μl混合液转移至新的1.5ml离心管中,向其中加入88μl纯化磁珠,用移液器吹打混匀,室温静置5~15分钟,使dna和磁珠充分结合。(2)将离心管置于磁力架上至溶液澄清后,用移液器吸去上清。(3)向离心管中加入200μl80%乙醇,室温静置30秒,用移液器吸去上清。(4)重复上一步,室温静置3~5分钟至乙醇完全挥发。注:避免磁珠过干。(5)乙醇完全挥发后,从磁力架上取下离心管,每个离心管中分别依次加入22μl水,用移液器吹打混匀,室温静置2分钟。(6)将离心管置于磁力架上至溶液上清澄清后,取1μl上清用于qubit定量。4.文库富集(1)按表6要求依次加入试剂配制混合液3于pcr管中。表6组分加入量(μl)上清202×hifi热启动酶缓冲液25pre-pcr引物5合计50(2)调整移液器至最佳量程上下吹打混匀液体并盖好pcr管盖,短暂离心。(3)将配制好的混合液3置于pcr仪,按以下表7反应程序扩增:表72具体循环数可根据如下表8进行调整:表8注:扩增后的产物于4℃或-20℃保存,但不超过72小时。(4)扩增后纯化及片段大小分选1)将50μl扩增产物转移至新的1.5ml离心管中,加入50μl纯化磁珠,涡旋震荡混匀。室温静置15分钟。2)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。3)向离心管中加入200μl80%乙醇,室温静置30秒,用移液器吸去上清。4)重复上一步,室温静置3~5分钟至乙醇完全挥发。注:避免磁珠过干。5)从磁力架上取下离心管,加50μl水,用移液器吹打混匀,室温静置2分钟。6)离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器移取50μl上清至新的离心管中。7)向上述50μl上清中加入35μl纯化磁珠,涡旋震荡混匀,室温静置10分钟。8)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸取上清约85μl于新的离心管中注:此步需小心留取上清,而非弃上清。9)向上述85μl上清中,加入10μl纯化磁珠,涡旋震荡混匀,室温静置10分钟。10)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。11)向离心管中加入200μl80%乙醇,室温静置30秒,用移液器吸去上清。12)重复上一步,室温静置数秒至乙醇完全挥发。注:避免磁珠过干。13)乙醇完全挥发后,从磁力架上取下离心管,加52μl水,用移液器吹打混匀,室温静置2分钟。14)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸取1μl进行qubit定量检测,吸取50μl上清至新的离心管中。15)dna文库样品质量分析:对文库样品进行qubit定量,浓度应不小于2.5ng/μl;用2100生物分析仪分析文库大小,应在于150~500bp之间。注:纯化后的文库溶液应在-20℃条件下保存,于7天内完成后续处理。5.文库杂交和捕获(1)按表9要求依次加入试剂配制混合液4于新的1.5ml离心管中:表9组分加入量dna文库混合样品1μg3杂交通用引物1000pmol杂交index引物1000pmol4cotdna5μl3根据文库样品浓度计算样本量,按下表10等质量加入文库样本。1个捕获样本至少加入8个文库,至多加入12个文库:表10组分加入量dna文库样品1125dna文库样品2125dna文库样品3125dna文库样品4125dna文库样品5125dna文库样品6125dna文库样品7125dna文库样品81254应加入与接头相对应的杂交index引物,加入量根据以下表11格调整:表11(2)用移液器吹打混匀后,用真空离心浓缩仪在60℃、1350r/min下进行干燥,直至液体完全蒸干。(3)待液体蒸干后,按下表12加入试剂配制混合液5:表12组分加入量(μl)2×杂交缓冲液7.5杂交组分a3合计10.5(4)向干燥后的混合液4中,加入10.5μl混合液5配成杂交混合液,涡旋震荡混匀,短暂离心以去除管壁残留。于恒温金属浴仪95℃孵育10分钟使dna变性,短暂离心以去除管壁残留。(5)用移液器将杂交混合液转移至新的pcr管中,加入4.5μl探针,涡旋震荡混匀,短暂离心以去除管壁残留。于pcr仪47℃孵育16~20小时,同时pcr仪加热盖温度设置为57℃以上。6.文库清洗(1)缓冲液的稀释方法(见表13):表13(2)取100μl1×洗脱缓冲液i和400μl1×洗脱缓冲液iv在47℃预热至少2小时。(3)取100μl捕获磁珠于新的1.5ml离心管中,将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(4)从磁力架上取下离心管,加入200μl1×磁珠洗脱缓冲液,涡旋震荡混匀。将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(5)重复上一步。(6)向离心管加入100μl1×磁珠洗脱缓冲液,涡旋震荡混匀。将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(7)取杂交后的文库样品15μl,加入到磁珠离心管中,用移液器吹打混匀,于pcr仪47℃孵育45分钟。每间隔15分钟涡旋震荡3秒,使磁珠处于悬浮状态。(8)孵育结束后,向离心管中加入100μl47℃预热的1×洗脱缓冲液i,涡旋震荡混匀。(9)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(10)从磁力架上取下离心管,加入200μl47℃预热的1×洗脱缓冲液iv,用移液器吹打混匀。于恒温金属浴仪47℃孵育5分钟。(11)重复一次(9)-(10)的步骤。(12)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(13)从磁力架上取下离心管,每个离心管中分别依次加入200μl未加热的1×洗脱缓冲液i,涡旋震荡2分钟。将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(14)从磁力架上取下离心管,每个离心管中分别依次加入200μl1×洗脱缓冲液ii,涡旋震荡1分钟。将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(15)从磁力架上取下离心管,每个离心管中分别依次加入200μl1×洗脱缓冲液iii,涡旋震荡30秒。将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(16)从磁力架上取下离心管,加入40μl水,用移液器吹打混匀。将混匀后的液体标记为“1”。7.捕获样本富集及纯化(1)按下表14要求配制混合液6表14组分加入量(μl)2×hifi热启动酶缓冲液50post-pcr引物10合计60(2)将混合液6与“1”混合,涡旋震荡混匀。按50μl/管分装量分装到两个新的pcr管中,按以下表15反应程序扩增:表15注:扩增后的产物可于2~8℃保存,但不超过72小时。(3)将100μl扩增产物转移至新的1.5ml离心管中,加入180μl纯化磁珠,涡旋震荡混匀。室温静置15分钟。(4)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器吸去上清。(5)向离心管中加入200μl80%乙醇,室温静置30秒,用移液器吸去上清。(6)重复上一步,室温静置3~5分钟至乙醇完全挥发。注:避免磁珠过干。(7)乙醇完全挥发后,从磁力架上取下离心管,分别加入52μl水。用移液器吹打混匀,室温静置2分钟。(8)将离心管置于磁力架上使磁珠进行磁力收集,至溶液上清澄清后,用移液器转移50μl上清于新的离心管中。此时捕获的文库样品处于上清中。注:纯化后的文库溶液应在-20℃以下保存7天。8.上机测序使用illumina公司生产的nextseq500测序仪及相关配套试剂进行上机测序。生物信息学分析推荐使用臻和(北京)科技有限公司的基因突变分析软件v1.0。对阴性参考品进行ngs测序,结果如表16:表16样品ngs检测结果如表17:表17结果表明:采用本发明的试剂盒能够以dna为模板,既可以检测到断点位置在内含子区域的融合突变也可以检测到断点位置在内含子区域的融合突变。本申请的上述试剂盒中的引物及探针的具体序列均见下表18。表18:对比例1采用康为世纪公司生产的建库试剂盒(cw2585t)和罗氏公司生产的捕获试剂盒(07145594001)作为对比试剂盒,并按照其说明书进行操作,得到以下结果(表19):表19经过测序发现,断点位置均在外显子上的融合突变可以被检测到,但是断点位置在内含子上的突变无法被检测到。从以上的描述中,可以看出,本发明上述的实施例实现了如下技术效果:应用本发明的技术方案,捕获探针覆盖待检测基因的外显子区域和内含子区域,这样就可以在dna水平上检测到断点在外显子和内含子上的多种已知融合和未知融合,对断点位置进行准确定位;探针通过叠瓦式设计获得,且探针密度能够确保每条待检测区域的dna模板都有对应探针与之结合,从而大大提高了捕获探针覆盖度和捕获效率。以上所述仅为本发明的优选实施例而已,并不用于限制本发明,对于本领域的技术人员来说,本发明可以有各种更改和变化。凡在本发明的精神和原则之内,所作的任何修改、等同替换、改进等,均应包含在本发明的保护范围之内。sequencelisting<110>臻悦生物科技江苏有限公司<120>肺癌临床用药突变基因检测试剂盒<130>pn73758zhkej<160>329<170>patentinversion3.5<210>1<211>58<212>dna<213>artificialsequence<220><223>接头1-48第一链<400>1aatgatacggcgaccaccgagatctacactctttccctacacgacgctcttccgatct58<210>2<211>65<212>dna<213>artificialsequence<220><223>接头1-48第一链<400>2gatcggaagagcacacgtctgaactccagtcacaacgtgatatctcgtatgccgtcttct60gcttg65<210>3<211>65<212>dna<213>artificialsequence<220><223>接头2第二链<400>3gatcggaagagcacacgtctgaactccagtcacaaacatcgatctcgtatgccgtcttct60gcttg65<210>4<211>65<212>dna<213>artificialsequence<220><223>接头3第二链<400>4gatcggaagagcacacgtctgaactccagtcacatgcctaaatctcgtatgccgtcttct60gcttg65<210>5<211>65<212>dna<213>artificialsequence<220><223>接头4第二链<400>5gatcggaagag
