本发明属于植物基因工程领域。具体涉及从乌拉尔图小麦材料中,定位、克隆、验证小麦白粉抗性基因pmr2以及该基因在白粉病抗性育种中的应用,还涉及该基因的两个等位功能基因。
背景技术:
小麦(triticumaestivum)是一种非常重要的旱作粮食作物,而小麦白粉病是其主要病害之一,可极大降低小麦的产量和品质。小麦白粉病是由布氏白粉菌小麦专化型(blumeriagraminisformaspecialistritici)引起的,主要危害小麦及其近缘种属,该菌与作物叶片竞争养分并阻碍其光合作用。由于施用化学药剂对该病原菌的控制效果非常有限,而且会污染粮食以及生态环境,因而培育具有白粉病抗性的小麦品种是最有效的应对策略。从小麦及其近缘种属中克隆、研究其所携带的高效抗源基因以满足抗性育种之需是目前的当务之急。
在小麦属以及小麦近缘属中正式命名了约50个对白粉病具有抗性的位点。其中pm1,pm3,pm4,pm5等位点内发现了多个等位基因,已命名的位点,部分也被认为存在等位性,如pm8与pm17,pm21与pm31,pm16与pm30,pm18/pm22与pm1,pm23与pm4c等。目前命名的位点绝大多数都只处于初步定位阶段,要将其高效的用于育种实践以及研究它们的抗性机制还有待更加深入的工作。
截至目前,只有pm3((yahiaouietal.,2004),pm38(lr34)(krattingeretal.,2009)两个位点内的抗性基因被以图位克隆的方式获得。pm3位点上的pm3b是第一个被克隆的小麦白粉病抗性基因,它编码一个cc-nbs-lrr类型的抗病蛋白,其与后续被发现的功能等位基因之间的序列差异很小,但是抗性基因之间的抗谱却有不同(yahiaouietal.,2009)。pm38定位于小麦染色体7ds上,功能蛋白是一个腺苷三磷酸结合盒转运蛋白(atp-bindingcassettetransporters)。该蛋白在成株阶段能对白粉病、叶锈病、条锈病均表现出部分抗性。该蛋白与拟南芥中的pen3属于同一蛋白家族,因此可能与pen3的功能相似,也表现出非寄主抗性特点,即可以加快抗菌代谢物的分泌运输,从而抑制病原菌的生长。
pm8是以同源克隆的方式获得的pm3的等位基因,其源于黑麦。pm2则是通过目前最新报道mutchromseq(sequencingofmutantchromosomes)技术获得的再一个cc-nbs-lrr类型的抗病蛋白,并且已获得其对应的白粉菌效应因子。
利用芯片以及细胞遗传学的方法,在小麦簇毛麦易位系内筛选到一个编码丝氨酸/苏氨酸激酶的基因。虽然并非以图位克隆方式将其直接定位于pm21上,但通过在感病小麦中过量表达、病毒诱导的基因沉默等方法,可证明该基因确实具有白粉病抗性。当然其作者并不确定该基因是此抗性位点内的唯一功能基因((caoetal.,2011)。该激酶在小麦抗病途径中起何功能,如何参与植物抗病反应,也还不甚明了。
至今为止,对小麦白粉病抗性基因的挖掘和认识还处于初步阶段,可为抗性育种直接提供的抗源基因还很少,不利于多基因聚合从而培育广谱持久的抗性小麦品种。植物对病原菌的抵御存在多个层次,不同水平,涉及大量的相关功能基因,因此为了深入理解植物抵御寄生型病原真菌的机理,也迫切需要我们克隆和探索更多的小麦白粉病抗性基因。
乌拉尔图小麦是普通小麦a基因组的祖先种,相对于普通小麦的另2个祖先种,其形态及穗发育等方面的特性与普通小麦更相似。乌拉尔图小麦g1812的全基因组序列草图已发表,该草图分析了全基因组的结构特点,识别了大量的功能基因(lingetal.,2013)。
在这些背景下,我们试图发掘乌拉尔图小麦的主效白粉病抗性基因,为育种工作提供更加丰富高效的白粉病抗源,在保证普通小麦的产量和品质的前提下,提高普通小麦对白粉菌的抗性。同时,通过对所发现的乌拉尔图小麦抗病蛋白进行功能研究,以便更加深入理解植物抵御寄生型病原真菌的机理。
技术实现要素:
本发明提供了小麦白粉病抗性基因pmr2及其克隆与应用,要解决的技术问题是为小麦白粉病抗性育种提供新颖、高效的抗源基因,以培育优良抗性品种,拓展对植物抗病机制的认识。
为了解决上述技术问题,本发明提供了一个来源于乌拉尔图小麦pi428309的白粉病抗性基因pmr2,其编码区核苷酸序列如seqidno.1中的第1771-6135位核苷酸所示。
白粉病抗性基因pmr2的启动子区核苷酸序列如seqidno.1中的第1-1632位核苷酸所示。
白粉病抗性基因pmr2的5′-utr和3′-utr的核苷酸序列如seqidno.1中的第1633-1770位和第6136-9492核苷酸所示。
乌拉尔图小麦的白粉病抗性基因pmr2的核苷酸序列如seqidno.1所示,该序列经过一个或数个核苷酸的替换、缺失或是插入而得到的仍能编码相同或是相似功能蛋白的核苷酸序列也属于本发明内容。
本发明还提供了白粉病抗性基因pmr2编码的蛋白,其具有如seqidno.2所示的氨基酸序列。
本发明还提供了白粉病抗性基因pmr2的等位基因pmr2-a,其来自白粉病抗性乌拉尔图小麦pi428210,其编码区核苷酸序列如seqidno.3所示。该序列经过一个或数个核苷酸的替换、缺失或是插入而得到的仍能编码相同或是相似功能蛋白的核苷酸序列也属于本发明内容。
本发明还提供了基因pmr2-a编码的蛋白,其具有如seqidno.4所示的氨基酸序列。
本发明还提供了白粉病抗性基因pmr2的等位基因pmr2-b,其来源于白粉病抗性乌拉尔图小麦pi428215,其编码区核苷酸序列如seqidno.5所示。该序列经过一个或数个核苷酸的替换、缺失或是插入而得到的仍能编码相同或是相似功能蛋白的核苷酸序列也属于本发明内容。
本发明还提供了白粉病抗性基因pmr2-b编码的蛋白,其具有如seqidno.6所示氨基酸序列。
本发明还提供了含有基因pmr2,pmr2-a或pmr2-b的载体。
本发明还提供了所述小麦白粉病抗性基因pmr2在制备白粉病抗性转基因小麦中的运用。
文中所述抗病或是感病如无特殊说明即指白粉病。所述白粉病是指小麦白粉病,由小麦白粉菌即布氏白粉菌小麦专化型所引起,下文中如无特殊标识小麦白粉菌则具体指广泛流行于中国北方的小麦白粉菌菌株e09和e18(bgte09和bgte18)。
本发明的有益效果在于:
(1)本发明在乌拉尔图小麦中通过图位克隆而得到了白粉病抗性基因pmr2。它不仅能主导乌拉尔图小麦对白粉菌的抗性,以自身启动子控制的pmr2还被证明能在普通小麦体内发挥白粉病抗性功能,也说明了在此两个麦属植物中,存在相似的抗白粉病响应网络。
(2)白粉病抗性基因pmr2的等位功能基因pmr2-a或pmr2-b与其相比存在240个核苷酸的缺失或是插入,该现象在其它等位抗性基因间还未见报道。这些发现为我们深入了解此位点各等位基因的抗病机制,以及它们可能存在的差异提供了契机。
(3)源于乌拉尔图小麦的白粉病抗性基因pmr2对中国北方主要流行的小麦白粉病菌株bgte09、bgte18等均具有免疫级别抗性,证明该基因在抗病育种领域存在重要的运用价值。

具体实施方式
下述实施例用于阐述、解释本发明,而并非用来局限本发明的范围。
本发明申请人在对近百个乌拉尔图小麦材料进行白粉病抗性筛选的过程中,发现了pi428309,pi428210,pi428215等三个乌拉尔图小麦材料对测试的小麦白粉菌株bgte09和bgte18具有免疫级别的抗性,另外还发现已被测序的乌拉尔图小麦材料g1812对测试的小麦白粉菌呈严重感病的表型。我们构建了pi428309和g1812的回交一代以及杂交二代群体,根据两群体中单株接种白粉菌后的抗感分离比,可判断在pi428309中存在一个显性的白粉病抗性位点(简称为pme09)。利用普通小麦a基因组遗传图谱上的分子标记以及根据g1812已公布的scaffolds序列所设计的标记,我们将此抗性位点初步定位到7al上1.0cm范围内(定位群体共1882株),并发现一个共分离标记scaf13-6.30(见图1a),遗传图谱上所列标记的引物序列参见表1(名称中含有限制性内切酶的标记为dcaps标记,其余为ssr标记)。随后我们进行了精细定位,候选基因的克隆、验证,检测其在转基因小麦中的功能,研究其与等位基因的关系。为了便于读者深入理解本发明的内容和目的,将通过以下实施例来详细介绍本发明的具体技术实施步骤。实施例中所述技术手段为本领域内人员所熟悉的常规手段。

实施例1白粉病抗性基因的精细定位
通过在共分离标记scaf13-6.30所在scaffold上继续设计分子标记,加密遗传图谱,再次发现两个分别位于抗病位点两侧的分子标记,scaf12-6.30和scaf14-6.30,它们将抗性位点锚定在一个约300kb的区域内。g1812的基因组序列在该区域内只存在两个候选基因,triur3_00771和triur3_00770,且都为r基因,二者的基因序列间具有约70%的相似性(图1b),triur3_00771和triur3_00770的序列信息可以在http://www.gramene.org/上获取。精细定位所用的群体亦由1882个单株构成。
定位实验中所用的ssr分子标记通过软件ssrlocator设计而得,dcaps分子标记则以在线软件(http://helix.wustl.edu/dcaps/dcaps.html)分析产生。分子标记的扩增反应的体系为20μlpcr体系(康为世纪2×taqmastermix10μl,10μm的上下游引物各1μl,灭菌高纯水6μl,dna模版2μl),扩增反应在ptc-100型号的pcr仪上进行。pcr程序为:94℃预变性4min,94℃变性30s,55℃退火30s,72℃延伸1min,变性、退火、延伸三个步骤重复35个循环,最后72℃充分延伸10min,结束程序,转入4℃保存阶段。扩增产物(ssr)或扩增片段的酶切产物(dcaps)以4%的琼脂糖凝胶电泳,检测标记在单株间的多态性。
实施例2白粉病候选抗性基因的克隆
参考g1812中两候选基因的序列所设计的多对引物,不能以pi428309的cdna或是dna为模版扩增出目的条带,因此判断两亲本材料在该区域的等位基因间相似性较低。我们对以pi428309所做的三次rna-seq实验结果,在clc基因组操作平台上进行拼接分析,具体操作可参见https://www.qiagenbioinformatics.com/products/clc-genomics-workbench/。拼接分析后,可发现pi428309能够表达两个与g1812中两候选r基因的序列相似性皆达到70%左右的r基因,其余拼接基因所呈现的相似性都极低。参考此二个拼接而得的基因,设计race(rapid-amplificationofcdnaends)引物pmr1-5-race-1、pmr1-5-race-2、pmr1-3-race-1、pmr1-3-race-2(见表1),以pi428309的cdna为模板,应用smartertmracecdnaamplificationkit获得候选r基因pmr1的全长cdna序列。同上,设计race引物pmr2-5-race-1、pmr2-5-race-2、pmr2-3-race-1、pmr2-3-race-2(见表1),通过smartertmracecdnaamplificationkit获得候选r基因pmr2的全长cdna序列。pmr1和pmr2的cdna之间也具有约70%的相似性。
pmr1和pmr2为pi428309中仅有的两个与g1812中候选基因有较高相似性的基因,二者乃所要克隆的候选等位基因的可能性较大。但是pmr1和pmr2的序列并非从pi42830的bac文库中获得,因此仍需确定pmr1和pmr2是否存在于分子标记锚定的抗性位点内。为此,候选基因pmr1和pmr2被分别转化为分子标记m-r1和m-r2(两标记的引物序列见表1),两分子标记在两亲本pi428309与g1812间的多态性都为扩增条带有或无。以分子标记m-r1和m-r2检测pi428309/g1812的f2群体内,在抗病位点两侧的分子标记scaf21-7.17和scaf45-5.24(图1a)上分别存在重组现象的感病单株。分子标记m-r1和m-r2在这些单株上的带型都和在g1812上的带型一致,不再出现任何重组现象。由此可见,分子标记m-r1和m-r2存在于锚定的最小区域内,也即pmr1和pmr2存在于此锚定的最小区域内,二者为候选功能基因。
随后我们以pmr1和pmr2的cdna序列为基础,分别各自通过两轮3′以及5′侧的genomewalking扩增(具体操作步骤见takara,genomewalkingkit,codeno.6108),最终获得了pmr1和pmr2(基因序列如seqidno.1)的全长基因组序列。
实施例3白粉病抗性基因pmr2的基因互补验证
乌拉尔图小麦pi428309对白粉病的抗性是由两个候选基因pmr1和pmr2同时决定,还是其中某一个基因决定的,为了确定真正的功能基因,我们进行验证实验。
由于转化乌拉尔图小麦的技术还不成熟,因此我们将pmr1和pmr2的全长基因组序列以kod-fxdna聚合酶(toyobo)扩增获得,分别经过酶切连接导入pcambia1300(扩增引物pmr2-bamhi-f/r,pmr1-sbfi-f/r见表1)。通过基因枪金粉轰击的方法,大量提取并纯化的两种质粒(威哥拉斯试剂盒)被分别转入感病普通小麦kn199,获得了稳定转化的植株。39株pmr1的t0代转基因植株(5株检测到pmr1的序列),无论是否检测到pmr1,全部都仍然感病,表型同kn199无异。而63株pmr2的t0代转基因植株中,6株检测到pmr2序列的植株明显地获得了对白粉病的抗性(图2a展示的是其中一株阳性单株,在离体状态下的白粉病抗性表型),证明了候选基因pmr2就是pi428309中白粉病抗性的功能基因,它能够在普通小麦的遗传背景中发挥抗病功能。
我们还通过单细胞瞬时表达实验对候选基因进行了验证(具体实验方法参见shenq-h,saijoy,mauchs,biskupc,bieris,kellerb,sekih,ülkerb,somssichie,schulze-lefertp.2007.nuclearactivityofmlaimmunereceptorslinksisolate-specificandbasaldisease-resistanceresponses.science315:1098-1103.)。在感病的普通小麦kn199和乌拉尔图小麦g1812的叶片上,以基因枪介导单细胞瞬时表达pmr1或pmr2(两基因都以gateway系统连入pubi-gw),表达4h后接种bgte09,48h后gus染色,而后统计吸器指数。表达pmr2,较空对照以及单细胞瞬时表达pmr1,可以极显著降低两种材料上的白粉菌吸器指数(图3)。单细胞瞬时表达pmr1对吸器指数的影响与空对照比较没有显著差异。以上结果都验证了候选基因pmr2为目的基因。
实施例4转化白粉病抗性基因pmr2,选育高抗品种
实施例3中,转化了pmr2的t0代转基因阳性植株自交结实,而后分析来自于不同t0代转基因阳性植株的t1代个体,我们发现抗性基因能够遗传给下一代。以real-timepcr检测t1代个体抗性基因表达情况,可以观察到表达量的差异,应是插入基因拷贝数的不同造成的。在t1代个体的部分单株中,检测不到抗性基因的表达,此则是抗性基因在自交后代中的分离所致。同时获得的对t1代个体进行白粉病抗性鉴定的结果,与pmr2表达量鉴定的结论完全一致,即只要能检测到pmr2的表达则单株抗病,反之则感病。生长于小麦温室(23℃,12h光照)的普通小麦kn199如在苗期接种白粉菌,则往往完全枯萎死亡。在抽穗期前约两周,对温室中的小麦接种白粉菌后仍可以观察到转化了pmr2的t1代转基因阳性植株相对于阴性对照kn199,表现出更好的抗性和生长状态(图2b)。通过对转基因植株进行逐代的筛选鉴定,可以获得纯合的转基因抗性单株,较快的获得一个抗性品系。目前通过对t2的鉴定,已经印证了部分t1单株具有纯合抗性。对这些纯合植株再结合农业性状的审核,培育抗性品种应该是一个并不遥远的目标。
实施例5克隆白粉病抗性基因pmr2的等位基因pmr2-a和pmr2-b,并研究其功能
对乌拉尔图小麦材料进行白粉病抗性筛选的过程中,除了发现了pi428309对测试的小麦白粉菌株具有免疫级别的抗性之外,我们还观察到pi428210,pi428215也存在同样的表型。因此在pi428309中克隆了白粉病抗性基因pmr2之后,我们对pmr2在pi428210、pi428215上的等位基因进行了同源克隆。根据pmr2的5′-utr和3′-utr序列所设计的引物(ggcctgggggggccctttga;aagaaagaggaaaagagtggcgg),能够以kod-fxdna聚合酶(toyobo,扩增程序以及体系参考商品说明书)顺利地在pi428210、pi428215的基因组上扩增到两个等位基因的序列,即pmr2-a和pmr2-b。三个基因的cds经比对,可发现一个比较特殊的关系,见图4。三者之间的差异是在编码lrr的区域内存在一段240bp序列的插入或是缺失。
在烟草叶片中瞬时过量表达pmr2,可引起注射区域强烈的细胞死亡,而且过量表达pmr2-a或pmr2-b也能观察到同样程度的细胞死亡表型。由此实验可知,240bp的插入或是缺失并未影响pmr2-a或pmr2-b引起超敏反应的功能。我们在pmr2-b所在的乌拉尔图小麦抗性材料pi428215上,以大麦条斑花叶病毒诱导沉默pmr2-b(大麦条斑花叶病毒诱导的基因沉默的具体实验操作可以参考holzbergs,brosiop,grossc,poguegp.2002.barleystripemosaicvirus-inducedgenesilencinginamonocotplant.plantj30:315-327.)。构建pmr2-b的沉默载体bmv:pmr2-b所用引物序列为bmv:pmr2-b-f:tacgctagctaatagtggtgaggtggacttgca;bmv:pmr2-b-r:cctgctagcggaaagaagacgccacagttgta。构建pmr1的沉默载体bmv:pmr1-1所用引物序列为bmv:pmr1-1-f:tacgctagcgcctgtcgacacttcgaattatcaactg;bmv:pmr1-1-r:cctgctagcgttccttaagggaggttagctttgg。对病毒侵染的叶片进行接菌鉴定后发现,沉默pmr2-b可引起抗病材料pi428215对bgte09感病(图5)。此实验有力的证明了pmr2的等位基因pmr2-b也具有抗白粉病的功能。目前,我们虽未直接证明pmr2-a亦具有抗病功能,但是根据三等位基因在烟草叶片上的超敏反应表型,有理由相信其在抗病功能上具有相似性。
